Deep Learning for Metabolism Prediction Summer 2022 Intern – Corteva Agriscience

Summary Corteva Agriscience is seeking a student for an internship within our global Farming Solutions & Digital group. The candidate selected for this position will be working at our research site at University of Illinois Research Park in Champaign. This position is only open to currently enrolled students of the University of Illinois – Urbana/Champaign*. Background/Project Goals: Understanding how molecules are transformed by target (i.e.: pests), and non-target (e.g.: humans, crops, environmental microbes) species allows scientists to evaluate their bioactivity, and assess (eco-)toxicological risk, among others. Therefore, metabolism prediction tools are critical in the discovery and optimization of agrochemicals. The most common approach in metabolism prediction is the use of (semi-)manually designed generic reaction rules, either alone or in combination with predictive models (e.g.: for sites of metabolism) [1]. While the approach is interpretable, the generation and curation of generic rules is cumbersome and expensive. Moreover, such rules generally provide only local structural constraints, and thus perform poorly on novel molecules. The current project aims at exploring deep learning approaches to address these limitations. Examples of template-free prediction tools have been proposed to predict the products of biochemical and organic reactions, which use among others, NLP-based or graph-based approaches [2-5]. By working with a Corteva supervisor and collaborating with key internal scientists, the candidate will: (1) explore deep learning approaches for prediction of transformations; (2) develop a software tool for the prediction of metabolites in selected biological species, using template-free, generalizable deep learning models; (3) document the research and development process; (4) publish the code through the internal software management platform; and (5) report/present the work. What will be delivered at the end of the project and the impact it will create? Upon completion of this project, the following items shall be delivered: • A training dataset and method/model for template-free, deep learning-based metabolism prediction of small molecules • A thorough documentation of the workflow, architecture, as well as training and testing procedures • An evaluation report of the developed model • A code repository managed via our internal platform The final model(s) will be made available to and used by research scientists to enhance metabolite identification procedures. The designed train/build/evaluate workflow could be used to build models for various types of metabolism and/or biological species, without need for additional reaction rule curation. This project is a great opportunity to do impactful research through exploration and implementation of state-of-the-art techniques in order to accelerate the discovery of sustainable, safer, and environmentally friendly agrochemicals. Qualifications: A student enrolled in a MSc or PhD program (Data Science, Computer Science, or in Life sciences with Data Science experience) is preferred. This position is only open to currently enrolled students of the University of Illinois – Urbana/Champaign*  Construct Engineering and Optimization using Machine Learning Methods Project Goal/Background: The design of experiments deals with planning, conducting, analyzing, and interpreting controlled tests to evaluate the factors that control the value of a parameter or group of parameters. A strategically planned and executed experiment may provide a great deal of information about the effect on a response variable due to one or more factors.   The trait optimization process involves designing, creating, and testing a number of different construct designs for each lead/active found during the preceding gene discovery process, so as to minimize the risk of failure in construct designs deployed for commercial event generation. Engineering and optimizing designed constructs using machine learning, in terms of the different elements used and the ease of transformation into plants of interest, to achieve the required level of expression would go a long way in assisting with the design of constructs to test.   This project will leverage existing construct design data gathered over years. Machine learning algorithms will scan existing data, learn patterns, make predictions, and help to quickly find optimal construct designs.  Deliverable(s) and Impact: We will deliver a user-friendly interface to optimize constructs based on a machine learning algorithm or combination of algorithms.  Construct design and optimization is critical for the success of product concepts during commercial event generation. If we can leverage machine learning methods to design and optimize constructs, that would increase the success of the construct measured in terms of expression and fulfillment of intended purpose, and the ability to guide the design of constructs using historical data.  Skillset of the desired candidate: The ideal candidate should be enrolled in a Ph.D. program (2nd or 3rd year) preferably in an engineering discipline (e.g., computer science, electrical/mechanical/civil engineering) or related quantitative field with exposure to course work in the areas of linear algebra, statistics, machine learning, and optimization algorithms (a plus). The candidate should have intermediate to advanced experience with machine learning and deep learning algorithms and concepts. Also essential is the ability to code in Python, R, or Julia, and experience with working in Linux environments. Ability to manage multiple projects and remain flexible through multiple revisions from concept to completion while maintaining an attention to detail. Ability to manage time and schedules. Ability to work on projects of all scales and types, both collaboratively and independently. Ability to work with Adobe Creative Cloud. Required Education and Experience: Completion of or current enrollment in a bachelor’s or graduate degree program with a major in marketing or graphic design from an accredited college or university. Minimum GPA of 3.0 or higher Experience designing digital and print materials. Experience creating using Adobe Creative Suite. Experience with WordPress or similar content management system for website design. Proficiency in Microsoft Office Suite (Word, PowerPoint, Excel).   Preferred Qualifications: Previous experience, education, or exposure to the power industry/renewable energy.
